Here is how to get from Tokyo Haneda Airport to Kyoto. You take Keikyu Line from Haneda Airport to Shinagawa Station (15 minutes). You can use a Japanese prepaid IC card such as Suica or Pasmo to pay for the Keikyu Line. Then when you reach Shinagawa Station, you transfer to the Shinkansen line platforms 23 & 24 and take the Shinkansen Hikari train to Kyoto (2 and a half hours). Japan Rail Pass (JR Pass) covers Hikari trains. Keep in mind that the Nozomi train is not covered by JR Pass.

In this video, you will see the process that I went through from the moment I arrived at Haneda Airport Terminal 3 to the moment I reached Kyoto Station. My flight landed at 5:30 PM and after I cleared immigration and customs, I went to the ATM machine that is located right outside the customs area. I withdrew cash and then I bought a PASMO card so that I could use it to pay for the Keikyu Line to go to Shinagawa Station. When I reached Shinagawa Station, I picked up my Japan Rail Pass (JR Pass) that I ordered a month in advance. I used the JR pass to take a Hikari train to Kyoto. The whole journey from Haneda Airport to Kyoto Station took about 3 hours.

The Keikyu Line from Haneda Airport Terminal 3 to Shinagawa Station is about 15 minutes.
The Hikari Train from Shinagawa Station to Kyoto Station is about 2 and a half hours.

If you don’t have a JR Pass, I recommend you buy a Shinkansen ticket for the Nozomi Train because it is a little bit faster than the Hikari Train.

The Hikari Train is recommended for those who hold a JR Pass because it is covered by the Japan Rail Pass.
